When Grimson Deadeye, Sniper is attacking a flying creature in the same zone which range modification should be applied? Is it treated like a zone 1 attack with 6 dice?

Roll 1 fewer attack die for each zone beyond 1.
I would say, that you are right, sir - he will roll 6 attack dice (0 is not beyond 1, so no reduction here).

Grimson Deadeye cannot attack a flying creature in the same zone.
His range of attack is 1-3 zones away.

Targeting flying creatures in the same zone was addressed in another thread a while back, then clarified in the FAQ.
From page 10 of the FAQ.
FLYING
A creature can ignore minimum range when making a ranged attack against another object in its zone if either the attacking creature or the defending creature (or both) have the Flying trait.

Arrow, I lost a match in a tournament recently because I thought the same thing about Grimson not being able to shoot a flyer in the same zone. Turns out I was wrong (would have won the match too :-( ).
Page 19, second paragraph under flying:
Ranged attacks can target a Flying creature normally. Important: Any ranged attack can always target a Flying creature in the same zone, even if the minimum range is greater than 0.
